For what it's worth, I reported a similar problem - it was confirmed as
a bug:
I downloaded this (b2zipped HDF) file:
http://oceancolor.gsfc.nasa.gov/cgi/getfile/T20062652006272.L3m_8D_NSST_9.bz2
Unzip the file (with 7zip), import into Manifold using
/Import/Surface/HDF - select "l3m_data", OK
(That results in a surface "l3m_data" and 3 comments components).
I Assign the projection for the surface, then create a map with the
surface "l3m_data".
At this step, the map shows a version of the surface that has many more
invisible pixels in the equatorial region, and the valid data are
selected but the original surface is still shown correctly. If I try to
zoom in to the map, the surface window updates to look like the map
window (more invisible pixels, and selected visible pixels), and then a
popup "Unknown Error".
I can't do anything but kill the application with Task Manager -
Manifold is toast at this stage, repeatedly displaying "Unknown Error" -
here's a screen shot of the error and the surface when first imported.
