Alex,

I've typically used the ISRU tools (command line) to process my images.
When working with orthophotos, I've added a full set of overviews
(pyramids) and tiled them. Neither "addition" causes any sort of problem
in ArcGIS. In fact, if I recall correctly, ArcGIS will prompt you to
create pyramids when loading TIFFs into ArcGIS (or even viewing in
ArcCatalog). 

ISRU should maintain the georeferencing (GeoTiff header information) when
creating the new file.

Joe Carper (or others) can correct me, but I believe the maximum limit of
a TIFF is 2 gigabytes so it wouldn't be the best file format when looking
to mosaic. It's also important to note that GeoMedia would prefer 100
small tiles as opposed to one large mosaic when working with the imagery. 

In the end, you can have a single GeoTIFF that can be referenced in both
applications - just keep in mind that you are dealing with the TIFF
physical size limitations. 

If you are looking at creating mosaics larger than 2gb, you might want to
look at something like ER Mapper Image Compressor. It will mosaic,
compress, etc. all in one package at a very reasonable price. Additionally
they now support the jpeg 2000 file format if you're looking to stay away
from a proprietary wavelet compression like .ecw.
